pro res timeline question

I have been transcoding .mts files via clipwrap as pro res 422 (hq).
When bringing them into FCP (7) what settings should I be using in my sequence - if I drop them into a timeline and allow it to autoselect settings it gives me an editing timebase 50fps which produces slightly jerky playback, if I make a timeline with a 25 timebase, the clips playback smoothly but have the green preview line above them. Can I edit with the 50 timebase - will this produce problems further down the line? - or do I need to re-encode the original files - all 5 hours of them!

If you drop one clip into a new Sequenece or Project and you are asked if you want the sequence settings to match the clip settings, and you say yes and are not happy with what is on the timeline, then you are exporting from Clipwrap incorrectly.
